I have come across this problem before in my line of work. I have found that using a diluted limescale remover with a fine grain wire wool will remove the water stains. It is always across that you test the solution in an unseen area as some granite manufacturers treat the granite with dyes and sealers which may react with the limescale remover. Proceed to buff off any excess solution with a dry clean cloth.Good Luck.
